Now we have nice big computers to play with, and the GA branch analyses are showing up a lot of selection, how about adding an implementation of the Guindon et al. (2004) covarion model? It would be good to include switching of synonymous rate classes too. I know you don't like the idea of stacking all those transition matrices though  ;)
