Just in case you're not busy enough :o what say you about adding Galtier and Gouy's nonhomogenous model of nucleotide evolution. It should be expanded to allow a more general underlying nucleotide model than they use. Perhaps a GA branch type analysis to overcome the parameter richness of the model, too.
