Dear HYPHY team,

I am analyzing the dN/dS of two populations and comparing codon selection patterns.  It seems to me that for population level analysis one should be using minimum spanning trees as opposed to the traditional phylogenetic trees.  Is it possible to analyze dN/dS using such trees?

Dear Beatriz,

Inasmuch MSTs are just another kind of trees, the standard procedure for computing the likelihood should apply. What metric were you thinking of using to build an MST? Has anything like this been done before? I'd be interested in taking a look...
