Dear Vadim,

If you have some dated contemporaneous sequences, HyPhy can be used to run a TipDate type analysis (Multimedia File Viewing and Clickable Links are available for Registered Members only!!  You need to Login Login), with more model options and such. The batch file which does this can be downloaded from Multimedia File Viewing and Clickable Links are available for Registered Members only!!  You need to Login Login.

Also, you can try any of the standard molecular clock analyses and use some additional information (such as fossil record) to 'calibrate' the clock. For an example take a look at Multimedia File Viewing and Clickable Links are available for Registered Members only!!  You need to Login Login.

Hope this helps,
Sergei
