Dear HyPhy users,

We are currently exploring the possibility of setting up a short summer course (at UCSD, to be taught by me and Simon Frost most likely), focusing on using HyPhy/Datamonkey for sequence analysis, especially large scale viral sequences, including phylogeny reconstruction/recombination, selection analyses, writing custom analyses and such. I'd like to get some feedback from the user community on

1). Would you be interested in attending the course?
2). What would you like to see taught/presented?

 This is something I might be interested in. Selection analyses and working with batch files are two general areas that I would be interested in.

The course is exactly what I would like. In fact, I think it's long overdue  ;). Despite the fact that there's a lot of documentation, papers and forum posts, nothing quite beats a proper hands-on course (maybe except for more updated docs  ::) )

All the topics you've listed are fine. When you do make the formal annoucement, I'll be sure to ask my fellow lab members to see if they are interested.

I would definitely be interested. Particularly to learn more about HBL and how to write custom analyses.

Great idea. I like the idea of practicing custom analyses and practicing selection detection. Would be especially fun if there were some discussion of omissions of current models, e.g., techniques and approaches to be developed next, rather than dwelling solely on "established" formulas.

Yes, I would definitely be interested in attending a HyPhy short course.

Simulations and the HyPhy language are two things, for instance.

I'd also love the chance to attend something like this - in particular I'd be interested in getting more practice writing batch file code, and the chance to deal with some of my manifest lack of understanding of some of its features face-to-face rather than via posts/mail

Did anything come of this idea? Is it likely to happen at some point?

Dear Aidan,

I am hoping that the course will happen at UCSD; sadly there is no funding for it now, so what I have been doing is giving HyPhy workshops by invitation in other universities. Other people (Beth Shapiro and Alexei Drummond to name a few) have also been using HyPhy as a part of their mol.evol. workshops this recent year.

I will post any announcements on upcoming HyPhy workshops and their locations here.
