Dear Sundy,
Because there are a number of people at any given time that are trying to use Datamonkey (which is a free resource), we must limit the duration that any individual job takes on the cluster -- in this case to one hour. GARD files are a part of the HyPhy distribution and if you have access to a computer cluster you can run the analysis for as long as it takes to finish. That said, your analysis is still useful - there is clearly a very strong recombination signal in your alignment. You could try breaking it up into smaller fragments (e.g. the first 1485 nucleotides and the remainder) and run them as two separate jobs. HTH, Sergei |
