Hi

I have installed the linux version of Hyphy and I am having trouble doing the following analysis.

I have a pair of sequences and I want to see if the first, second, and third codon site evolve at the same rate. How will I partition my sequences into the three sites? and how to compute the likelihood of equal rate?
