I want to calculate absolute rate of non-synonymous and synonymous substitutions. In some papers, the authors applied the local codon model to a set of trees (200 trees) sampled from the posterior distribution. There are some questions, first, I can analyze one tree file in HYPHY, but I donot know how to manage a set of trees. Please tell me how should I do this. Second, can I use a consensus tree constructed by PAUP or a summarized tree generated by TreeAnnotator from the sampled trees in BEAST ?
