Seq alignment

Dear Sergei,

I've been using the SeqAlignment tool and the output files do not include the sequences' names. I've tried changing the names since the first time were numbers but I still have the same problem. I updated my HyPhy version today.

Can you provide some examples of sequence names please?  I can't replicate this bug using toy examples.
