dN/dS rate analysis. Codon Data File ?

Trying to run the dN/dS rate analysis the Hyphy asked for a codon data
file. Is not supposed to be installed upon set up of the package ?,
otherwise which format should have ?, however the analysis appears to begin afterwards. Mauricio.

Dear Mauricio,

The codon data file should contain an alignment of sequences to be analyzed for dN/dS rates; as you can clearly see, installing a single alignment file during the set up of the package would not well advised, because HyPhy would then only ever be able to analyze a single set of sequences. However, you can experiment with some example alignments located in the 'data' directory.
