CompareSelectivePressure: Both data sets must ...

Hi,
Not sure if this is a bug, but when I want to run CompareSelectivePressure on two data sets HYPHY reports that both data sets must have the same number of sites. The nexus files do have the same number of characters though. However, when i test it by specifying to compare the exact same data set, it works fine. So, it must be something related to my alignment files, any suggestions what might be causing this Huh

Dear Philippe,

Try to open up both NEXUS files in HYPHY and inspect that they are being read correctly (use File->Open->Open Data File in the GUI). My guess is that one of the data sets may have a premature stop codon somewhere, causing the entire site to be dropped. If that's the case, you should see something written to the messages.log file.
