Malfunctioning execution suspension?

Hey, I only recently downloaded Hyphy and am getting used to it, trying out some basic analyses etc, and I like it very much. I am running a dual-core laptop and run into a certain problem though - when I run an(y) analysis and want to suspend it mid-time, it stops, but the program still uses 50% of the computational power: one of the CPUs is working almost at the max and the other one at about 15-20%. Maybe there is something going on that I do not know of (like I said, these are my first HyPhy experiments), but it doesn't seem like a proper behaviour to me. Task menager shows 3 threads running during the analysis and 2 when it's suspended - maybe that's a hint of some kind.

EDIT:Forgot to mention that I am working on Windoze, if that's of any importance.

Thanks for the bug report; I will attempt to reproduce the issue on a Windows machine and post my findings.
