HYPHYMPI with openmpi
Mar 18th, 2009 at 3:20pm

I compiled HYPHYMPI with the mod provided by someone in the forum for openmpi - it compiled successfully. But I just can't figure out how to pass the path to the .nex input file!

the error is  (from the HYPHYMPI interface):

Please choose an option (or press q to cancel selection):
lysozyme-input.nex
/prog/HYPHY_Source/GABranchFiles/Codon file to analyze::Error:MPI Node:0
Could not create/open output file
Current BL Command:Print to File modelFile:CLEAR_FILE

[node-root:06606] *** Process received signal ***
[node-root:06606] Signal: Segmentation fault (11)
[node-root:06606] Signal code: Address not mapped (1)
[node-root:06606] Failing at address: 0x31
mpiexec noticed that job rank 0 with PID 6606 on node node-root exited on signal 11 (Segmentation fault).
3 additional processes aborted (not shown)

I got this when i ran:

mpiexec -np 9 /prog/HYPHY_Source/HYPHYMPI BASEPATH=/prog/HYPHY_Source/ GABranchFiles/ModelSelectorBranchLocal.bf

as root user and as a non-root user

can somoene explain to me how everything in hyphy works and how hyphy gets the path?

Dear elninio,

Looks like HyPhy cannot create an output file. Could you ensure that you have write permissions in the directory where you direct HyPhy to write out its output?

Cheers,
Sergei
