The HIV-between model was inferred from a training dataset comprising population level (bulk) sequences from multiple HIV subtypes and genes and HIV-within - from many clonal sequences (one data set per patient). Run protein model selection on your data and see which of these two is more appropriate (you can do this on datamonkey).
