Hello,

I am using HYPHY 2.0 on macOSX 10.6.3.  I was trying to do the analysis "CompareSelectivePressure.bf" with two different data sets.  They are not particularly large, they are both ~1400bp with 39 taxa in one and 42 in the other.  

The analysis runs for a while but then freezes up.  

Any suggestions would greatly be appreciated!

Hi there,

Could you confirm HOW it freezes? Does the analysis complete on smaller examples, is there any console output, are the progress indicators at the bottom of the console refreshing at all?

My guess is either the optimization procedure 'hangs' (which is possible, but not common), or that the code is still running and simply not giving user feedback, or that there is an undiagnosed multi-threading bug. I would like to be able to replicate it here, so if you wouldn't mind sending me the input files and the analysis parameters, I will try to do so...

Basically the program does go through the output, it gets to about codon 100 each time and then the program just seems to stop and becomes nonresponsive.  I have to force quit each time.  SHould I email you the data sets?

I would very much like to recreate and fix the problem, so if you could e-mail me the data and the sequence of inputs to the analysis, I would be grateful.
