    Can hyphy just like the software modeltest or jmodeltest to choose a suitable substitution model?If yes,how?

Hi there,

Yes, you can; there is a standard analysis called NucModelCompare.bf which compares all 203 nucleotide time-reversible models and tells you which one is the best choice. See section 2.3.7 in Multimedia File Viewing and Clickable Links are available for Registered Members only!!  You need to Login Login for details. You can also run the same analysis on Datamonkey.org
