I have a dataset with two virus lineages, one lineage (A) has 130 sequences (650 codon sites) while the other lineage (B) has only one sequences. no recombination detected by SBP. 1) will it be possible using this dataset to estimate episodic selection on lineage B?
2) what method should be better? I tried branchsite REL in HYpHy but run into error and quit at phase 1. But i successfully ran yangnielsienbranchsite2005 method using alternative model. In the output of yangnielsienbranchsite2005, there are four classes of probability values for each site, I tried to use the 'most likely category assignment' option to decide whether some site is under episodic selection, will this be right? How HyPHy decide which category each site belongs to ? For the yang2005 method, the P value of the four classes (1-4) for each site were given, but the assignment method assign (0, 1 ,2 or 3 class) to each site, dose this 0-3 correspond to the 1-4 classes of the yang method? In the paper of Yang 2005, there are two bayes methods used: na ̈ıve empirical Bayes and Bayes empirical Bayes. do these methods included in HyPhy?

Dear zzs,

We recommend branch-site REL for this; given that you are only interested in one lineage, you can use the p-values directly without needing to correct for multiple testing. Please provide more information about the error you encountered using branch-site REL.

We do _not_ recommend the branch-site test of Yang and Nielsen, for reasons explained in our branch-site REL paper: specifically, the assumption of homogeneity among the background branches can lead to incorrect inference, as demonstrated by our simulation study in that paper.

Thanks for your help, the errors will be posted soon. Another question, if using yang 2005 method, the P-values for the four classes are similar some time or p<0.001 for all the four classes, how should i decide which class the site belongs to?

Hi zzs,

This is an (unfortunate) known issue with OS 10.7 and multithreading (it affects not just HyPhy but many other programs that use OpenMP). See Multimedia File Viewing and Clickable Links are available for Registered Members only!!  You need to Login Login for a fix.
