Relative Rate Test for groups ?

Hello dear HyPhy community,

Do someone know how performing relative rate tests with lineages or groups rather than using single sequences (with one reference sequence for all comparisons)?

Would that make sense ?

Dear Zuril,

Are you trying to test the relative rate hypothesis on a tree like (outgroup, (clade1), (clade2)), where clade1 and clade2 are subtrees (instead of single sequences)? Effectively, do you want to assess whether the (say) average rate in clade1 is higher that it is in clade2?

Dear Sergei,

Effectively, you perfectly described my objective. I was using the RRTree  software (Robinson-Rechavi & Huchon, 2000) before, but it offers only a K2P model.
