The easiest way to run the job non-interactively is to write a little wrapper batch file (e.g. Wrapper.bf) which predefines all the inputs to the GARD.bf analysis (the one that implements GARD) and run it in an MPI environment using something like (the syntax will depend on your system). $mpirun -np 21 /pathto/HYPHYMPI BASEPATH=/pathto/hyphy/directory Wrapper.bf
