Dear Sergei,
I would like to perform a dn ds analysis by branch. The test implemented in hyphy calculates synrate and nonsynrate for all branches, the problem is that I have no replication and as a consequence any scrore which could confirm the values observed. Are there possibilities to make replications in hyphy?
Then if I want to report in my tree omega values, is it possible to calculate directly omega value for each branch?

Dear Celine,

Try the following:

1). Run a local codon model (see Multimedia File Viewing and Clickable Links are available for Registered Members only!!  You need to Login Login for some background) on your codon alignment, by running the "AnalyzeCodonData.bf" in "Basic analyses" from the Analysis->Standard Analyses menu. Select MG94xcustom model, then input whatever nucleotide biases you want (010010 for HKY85, 012345 for GTR - see the above link for notation) and a local option when prompted (this will fit a separate synRate and nonSynRate whose ratio is dN/dS).

2). When the analysis is done, look in the Results menu and select Paramertic Bootstrap. Enter the number of replicates and where to save the summary to

3). Wait a while for the simulation to finish, then look at the results file written out - you can import it into a spreadsheet for example. I am pasting a toy example (3 sequence file and 10 replicates below)

The last line includes the maximum likelihood estimates and every other one - a bunch of numbers for each replicate. In my example, the tree was (a,b,og) - if you want to estimate the omega for say branch 'b', you would divide givenTree.b.nonSynRate/givenTree.b.synRate (again, see the linked PDF - part II - for an expanation of parameter notation); you could then compute the mean of this value and its variance over all replicates.

Thanks a lot for all these explanations it is exactly what I wanted!  but I have a problem... when I want to make the analysis with the bootstrap there is an error message:
Error:Expression syntax/sematics error.

Sorry to hear you are having problems with error messages.
Could you please tell me

1). What computer/OS are you running HyPhy on?
2). What version HyPhy (look in the 'About' box) are you running?
3). List as detailed as possible every step (e.g. which menu command you selected etc) of the analysis which ends in the error message.

This will help me troubleshoot the problem and help you get the analysis running.

my labtop works on windows XP
2). What version HyPhy (look in the 'About' box) are you running?
Hyphy beta MP for windows
3). List as detailed as possible every step (e.g. which menu command you selected etc) of the analysis which ends in the error message.
first I perform a local analysis as it is explained in the manual and when the analysis is done in the console window I select parametric boostrap, I choose 100 replications for example and I save it, and after the message appears....

That's all!
I hope you could expplain me the problem!

May be you can just explain me the problem which occur with my analysis (that's it what exactly means the error message...) and I would try to resolve the problem by myself.

Dear Celine,

I can not replicate the problem using the latest build of HyPhy for Windows which means that I can't tell you what is going wrong on your system.

Please do this:

1). Download the newest version of HyPhy and install it.
2). Perform the analysis which gives the error message. Record every input you make and paste the sequence here.

I am keen to help you out, but unless I am able to replicate the error here, I can't!

I have tried to download again Hyphy and the problem is the same...I think the problem comes from my data file...I would want to correct the problem but I don't understand what is it exactly... I would like to send you my data for you check if there is a problem.  is it possible for you and  is it secure for me?

I don't know why but the analysis has worked finally now I try to understand the result with the different analysis done...
