Haplotype or genotype data for F_ST
Dec 23rd, 2007 at 5:10am

Hi all,

Which of the methods used to calculate F_ST require haplotype data and which genotype data?
Do all of them assume phased SNPs in the sequences?

Cheers,

    Albert.

Dear Albert,

In viruses this doesn't matter (since they are not polyploid); it's been a while since I read the original papers, but I think they all assume that you have haplotype data (phased SNPs), because they need to compute genetic distances accurately. I would check the originals though.

Cheers,
Sergei
