The idea is to estimate the Mean dN-dS with Std.Dev and if any site is positive or negative selected. I would like to have a batch file because we have many alignments for studying.
I was looking for this analysis of datamonkey in several batch files but I did find it.

Hi Miguel,

The standalone distribution of HyPhy implements REL with dNdSRateAnalysis.bf and result processing with dNdSResultProcessor.bf (both located inside TemplateBatchFiles). The options for using the analysis are explained in section 2.6.5. of Multimedia File Viewing and Clickable Links are available for Registered Members only!! You need to
