Amino acid ordering for "format datatype=protein"

Hi Sergei,

If I look at an amino acid rate matrix in hyphy, how are the amino acids ordered along the rows and columns? I'm using "format datatype=protein" from within a nexus file.

Apologies if this is nicely  documented somewhere. I can't seem to find it anywhere.
