Hi Philipp,

Oops -- I didn't modify the GARDProcessor file to handle the case for command line installations. HyPhy is quite a beast to maintain sometimes, but users like you help a LOT! Thanks.

Grab the current version (I update it 5 minutes ago) -- it should work.
