I am using the GY94W9 codon model, but can anyone tell me what it actually is in the model that has a gamma distribution?

Hi Xavier,

By default, the gamma distributed quantity is the baseline substitution rate; much like in standard nucleotide models. If you are looking for gamma- (or otherwise) distributed omegas, take a look at Multimedia File Viewing and Clickable Links are available for Registered Members only!!  You need to Login Login for codon-level selection models.
