parallel problem

I have a mac pro tower computer (lion system) with 8 cpu, but hyphy can only use 2 or 4 whenever i run it, is it normal? is it a way to run parallel scripts of hyphy in windows?

Hi zzs,

HyPhy will not always be able to use all 8 processors, because of the nature of the parallelization algorithms it uses. Generally, you will see 300-400% CPU usage on a system like yours for a typical analysis. This load CAN reach 800% for large data sets and some of the analyses that are easier to parallelize.
